Anyone have any ideas on how to prevent this? If I open for example mpv from Thunar and I close Thunar, mpv stays open. If I open mpv from Midnight Commander and I close Midnight Commander, mpv closes as well.

SiFuh: are you willing to switch from Midnight Commander to some other console file manager? With nnn you might not experience this problem, if my experience with launching a pdf viewer can be generalized to mpv as well.

farkuhar: willing but I found nnn aweful

Not being a Midnight Commander user myself, I'm befuddled by the circuitous route that mc takes to open a file in an external program. https://midnight-commander.org/ticket/2118 indicates a very convoluted logic for a problem that is already solved in most cases by xdg-open.
