hey rcurtin, I have included a doxygen.portable installation for appveyor so we can get doc for the msi

but I have noticed that also travis is not finding doxygen...

so I'm wondering if you are manually generating the doc for each release?

the doxygen documentation can actually take a little while to build (at least if latex is installed) so we don't do it with travis

but there is a Jenkins job on ci.mlpack.org that builds the documentation to make sure there are no problems for each PR

I'm trying to find out how to get that for the installer

it could also be possible, if you like, to set up a job on ci.mlpack.org to build the doxygen documentation for each git commit, then you could grab that artifact and include it in the appveyor build
