say you got an MCU running on 3.3V, on the programming/debugging connector, would you slap "any" 3.3V, or 3.3V straight from the regulator, or 3.3V from the MCU (suppose there may be jumpers and/or fuses dedicated to the MCU's 3.3V or something)

i'd guess maybe "the same 3.3V as the MCU" .. so that if the MCU doesn't happen to have power (yet the rest of the circuit does) - the programmer will know.. but i'm not sure

yeah MCU power is what i'd go with too

then the "target powered" light (that atleast the atmel ice has but i expect others too) would be accurate for actual MCU power

and it doesnt try to push power onto an unpowered MCU through the IOs
